Can I build another star base?
I think so. As I see it, that starbase at Bajor is now a Federation Starbase in all respects: it didn’t have to fit inside their Ascendancy cap, because they captured it rather than commissioning it (though it does count towards their limit for any new construction they might do later), but it no longer counts as one of your starbases for your Ascendancy cap.

It still counts as your first starbase and if you were at Ascendancy 1, you wouldn’t be able to make any more starbases. It does not count towards the Federation as their “first starbase”. ie. They are still able to “commision” a starbase per Ascendancy level.
(and yes, it still counts as one of his (Andorian) per his Ascendancy cap).
(checked map: until you are at level 3, you cannot make another. Your two are already created, even if one was captured).
Think of it as resources being spent to build them. Each faction can only build 3 over the course of the entire game. So, until a certain Ascendancy is reached, you are limited. So, even if one was captured, that still counted as your one of the three you are able to build. A person is not able to build to use their 3rd starbase token, until they reach level 3 Ascendancy.

Clarifies “commisioning” and “controlling”.
This was mentioned in the forums:
“On the back of the Starbase Tokens, there is a reminder of the amount of Ascendancy tokens that are required to build each one, if that helps you”
So that would suggest that in this case Bajor’s starbase marker should still show as the Andorian one, but its control node is now Federation so it’s a Federation base. Andorians couldn’t build another base, right now but the control of it wouldn’t count towards the Federation ascendancy limit on starbases. (And the back side of the token, the neutral starbases, would be used… when?)
back side is used when they lose control of their starbase.
When a player wants to build/commision a starbase; they take their next available starbase token and the symbols on it remind them what Level ascendency is needed to build that particular starbase.

Embarrassingly, I haven’t been to very many. GenCon, twice (before I went to England)… and FanExpo, several times also before I went to England. Only made it to Gryphcon once, alas. All Battetech stuff.
I was never a big con-goer either. Went to FanExpo in Toronto for about six or seven years, though, so not impossible we were in the same building at some point!
I am going to try and get out to SHUX in 2022, major disasters notwithstanding.
